This particular function was one of the showstoppers that kept me from switching to Linux as my main OS. I tried a few, including GnuCash, before settling on Moneydance.
Moneydance is not free, but it is the only Linux program I've come across that lets me manage my accounts, including retrieving account information from the web. I can't speak to Moneydance's budgeting features, though. I haven't used them.
